there're just so many fics that i like.lets see what others suggest and if my faves are not between them i'll post some more.

My favorite fanfic is Queer Theories, which goes AU around the middle of season 2. It is very very long.

Trading Spaces by Morpheus is fairly long and really really good. I think it's really in character.
