Okay, I've got an idea of what you are looking for. Here are some of my personal favorites! You may or may not have read these already.

The Candidate (http://www.mags-nificent.com/MSW/TF/Candidate.htm) and it's sequel Mayor Kinney (http://www.mags-nificent.com/MSW/TF/MK.htm) by Thyme. A what would happen if Brian ran for mayor in Season 3.

The Angel Stream (http://www.fortruthis.com/gaelmcgear/angelstreampage.html) by gaedhal. Justin goes to Dartmouth and meets Brian a different way. This fic is really long.

Someone Like You (http://archiveofourown.org/works/13003?view_adult=true) by inner_justin. Justin is a prostitute on the streets of New York and Brian takes a liking to him without knowing what Justin does for a living.

There's one that I like that I think is a bit different from most stories out there. It's called "Sad, Sad Story" by thuswithakiss; you can probably guess from the title that there's no real happily ever after, and it is mpreg, so be warned.

I second all the Gaedhal fics recs. Though I don't like all her stories. I had trouble reading Angel Stream, Brian was too mean for my liking. I couldn't finish reading this fic.
But I'm totally obsessed by Brian in her Queer Series. He is very much in his character there. If you happen to like her unique style those stories will keep you busy for a long long time. I think her Queer Series is the longest story in this fandom.
