In this fic Brian has been fired and Justin goes behind his back to apply to schools outside of Pitts, I think. He gets accepted to a school and Brian finds out. Justin has a plan for the both of them to start over and Brian finds out by finding the envelope/folder. They have this discussion in bed.

I looked under "b/j financial crisis" and the bit where you mentioned the manila envelope caught my attention right away! lol
