You can download fanfic from ffnet with Fan Fiction Downloader. You can set it up to convert to mobi files.

I often encounter problems with the fanfiction downloader. I always have to make sure, that the whole story is downloaded. It tends to fill one line with a huge part of the text, so you'd have one huge black line at the end. Annoying.

Huh. I've never had a problem with it. I convert to epub, though, so perhaps there's a glitch for another format?

I have to second flagfic. It couldn't be more user friendly and easy to use. I used to use the fanfiction downloader, but I find flagfic easier. You just copy/paste in the url, click on mobi format and hit go or download and it goes right to your computer. I use it often.

I don't remember having a problem downloading to the Kindle with Fanfictiondownloader, but I know that I currently copy the URL from the top of author's page that list all of her or his stories.

The the latest version of Ffdownloader has very few steps needed to copy several stories at once.

And have you tried Calibre with Ffdownloader as a plugin?

God luck and I hope you find what works for you. :)
