"Not Even Home" by Rena. Justin comes home from LA to find Brian beaten and raped in the loft: http://www.thelibertydiner.net/notevenhome.html; the link to the next chapter is at the bottom of each page. It was a great story, unfortunately it is now abandoned.

Also, I found this one recently, "Without You I Am Nothing" by Nikki6. It's a Qaf/Oz crossover. Basically, Ted does something illegal as Brian's accountant and Brian ends up in prison for tax fraud where he's raped at one point. (Also Nikki isn't a big B/J fan, so it's mostly Brian/other, but Brian and Justin do end up together at the end.)
